I don't think the firfmware upgrade affects the performance of your inside wiring. If the firmware damaged your router, it would not function with a phone plugged directly into it.
It sounds to me like you have a failure in your inside wiring. I would agree with you that switching all the wires over to the second set of wires could be a helpful and simple resolution to your problem. It's worth a try.
If you would allow me to be a bit technical, most home phone systems (unless they have been upgraded) are connected in parallel from one jack to another so that not all the jacks need to have a phone plugged in order for the phone to work.
So here is how a basic phone system works. The line comes in from the phone company into the first jack in sequence. That first jack will also have a second set of wires that will then go from that jack to the 2nd jack in the sequence. Each subsequent jack will always have 2 sets of wires except for the last jack in the sequence. The last jack will only have one set.
If you really want to find the bad link, you will need to determine the order of the sequencing of the jacks.
1. Unplug the wire connection from the telephone company.
2. Determine what jack is next in sequence from the jack near the computer.
3. Then plug in the router to the jack near your computer and plug the phone to the next jack in sequence from there. If it works, then that link is good.
4. Then unplug the phone and go to the next jack in sequence and check that out. By going through this one jack at a time in proper sequence, you can determine which line is faulty.
Of course, I would only recommend this if you would want to find out which link is the faulty one.
