It sounds like you have mixed wiring that has been crosswired to make certain jacks work certain ways. If you are really brave and are ready to take a wild adventure into phone wiring keep reading. Otherwise hire someone to fix your wiring nightmare.
If you are game to adventure on.........I would take a digital camera and photograph each jack. Put an index card next to the jack to label it before you photograph it. This will allow you to wire everything back to the original way should you run into trouble.

Remember the following wiring conventions. Green and red are for line 1. Black and yellow are for Line 2.
The wire that is white with a blue tracer (less blue than white)[referred to as wh/bl] is equal to the green wire. The wire that is blue with the white tracer [referred to as bl/wh] is equal to the red wire. The white wire with orange tracer [wh/or] is equal to the black wire. The orange wire with the white tracer [or/wh] is equal to the yellow. See the following web page for assistance - http://www.homephonewiring.com/clr-code.html .

We are going to use the wh/or and the or/wh wires for dial tone but at each jack we need to wire these orange wires to the green and red for that specific jack to work.

Disconnect the Vonage adapter and any telephones/devices attached to the phone wiring. Go to the outside box. It sounds like the green and red are your DSL service. Keep the wh/or and the or/wh wires disconnected and tape the end of each one so they do not touch each other nor touch anything else.

Now go to each jack that you want telephone service at and connect the wh/or to the green screw and the or/wh to the red screw. At the one location for DSL - connect the wh/bl to the green and the bl/wh to the red screw. Plug in your DSL modem here. At the second jack, connect the wh/or to the green screw and the or/wh to the red screw. If you want a telephone here you will need a third jack or you can use a splitter. At your Vonage phone adapter, plug in the splitter. Take one phone cord and plug into the SECOND wall jack and into the splitter. Take another phone cord from the splitter and plug in your telephone. If you do not need a telephone here, simply plug a phone cord from your phone adapter into the SECOND jack.

You should now have Vonage dial tone at each jack that you connected the wh/or and or/wh wires to the green and red screws.
