I would have to look at your wiring to know for sure how to fix this. The simplist thing to do is trace the wires as much as possible in your basement to find out which ones are traveling to the other floors of your house. Once you have isolated all of those wires, hook them all together. Once they are hooked together, any jack you plug Vonage into will give you instant access to your Vonage phone line from any jack.
One reason I can think of as to why your house is wired like this is that it is possible there could have been an alarm system hooked up at one time. Alarm systems typically intercept your telephone jacks so that an intruder to your home could not pick up the receiver of any phone and render the alarm system useless. If it is not an alarm system, then it could have been someone who did not know what they were doing who hooked this up. It still does not explain why your phones do not work now with Vonage after removing the Bell wire. If that Bell wire had all of the phones in your house working at one time, then all of those phones jacks should be connected together. How else would the Bell line have supplied telephone service to all of your jacks if they were not all connected? I think that you may have cut a wrong wire. It may not have been the Bell wire that you cut. Just a wire that disconnected all of your jacks.
